Best Tools & Software for E-commerce Sellers in India (2026-27)

GST software, payment gateways, logistics platforms, and e-invoicing tools compared for Indian e-commerce sellers — what to use, what it costs, and when you actually need it.

Last reviewed:

Running an e-commerce business in India touches at least four separate software categories — GST/accounting, payments, logistics, and (past a certain size) e-invoicing. Choosing the wrong tool, or adopting one before you actually need it, wastes money; choosing none at all is how sellers end up reconciling TCS by hand at 11pm before a filing deadline.

This guide covers what each category does, who actually needs it, and links to our detailed comparisons for picking a specific tool.

GST & Accounting Software

Every marketplace seller needs to reconcile GST — matching your sales, the 1% TCS marketplaces deduct, and your input tax credit — every single month. Doing this in a spreadsheet works until your order volume makes it unworkable.

Tool Best For
ClearTax Sellers on multiple marketplaces needing automated TCS reconciliation
Zoho Books Sellers who also want invoicing, inventory, and accounting in one platform
Vyapar Very small sellers who mainly need invoicing + basic GST filing at low cost
Tally Prime Sellers already using Tally for accounting who want GST built in
myGSTcafe Budget-focused sellers filing GST returns without a full accounting suite

Don't want to manage software at all? Our GST Return Filing service hands your monthly filings to a CA directly — no software, no reconciliation, no deadline tracking.

Payment Gateways (D2C Sellers Only)

If you sell exclusively on marketplaces, skip this section — Amazon and Flipkart handle payment collection for you. You only need a payment gateway if you run your own website.

Gateway Best For
Razorpay The default choice for most D2C brands — broad ecosystem, T+2 settlement
Cashfree Cash-flow-sensitive sellers — T+1 and instant settlement options
PayU Larger D2C brands needing enterprise-grade checkout and risk tools
Instamojo New sellers with no setup budget — fastest to get started
CCAvenue Sellers needing a wide range of payment methods including niche wallets

Logistics & Shipping Software

If you fulfil orders yourself (FBM) rather than using Amazon FBA or Flipkart Advantage, you need a logistics aggregator — at low shipment volumes, you can't negotiate competitive rates with couriers directly.

Platform Best For
Shiprocket Most popular all-round choice — broad courier network, easy setup
NimbusPost Sellers prioritising lower per-shipment rates at scale
Delhivery Direct Sellers wanting a single-courier relationship with strong Tier 2/3 reach
Pickrr / Prozo Sellers needing warehousing + fulfilment, not just shipping
EasyEcom Multi-channel sellers needing inventory sync across marketplaces + D2C

E-Invoicing Software

Once your turnover crosses ₹5 crore in any year since 2017-18, e-invoicing becomes mandatory — permanently, even if turnover drops in a later year. Above ₹10 crore, you now have only 30 days to report an invoice to the IRP (Invoice Registration Portal) or it's rejected.

Most GST software listed above (ClearTax, Zoho Books, Tally Prime) includes e-invoicing generation as part of the platform — you typically don't need a separate tool if you're already using one of them.

What to Adopt, and When

Stage What You Need
Just starting out, marketplace-only GST software (or our filing service) — nothing else yet
Fulfilling orders yourself (FBM) Add a logistics aggregator
Launching a D2C website Add a payment gateway
Crossing ₹5 crore turnover E-invoicing capability (usually bundled in your existing GST software)
Multiple marketplaces + D2C Consider a unified platform (Zoho Books, EasyEcom) over point solutions

Don't adopt tools ahead of this curve — a payment gateway sits idle if you only sell on marketplaces, and e-invoicing software is dead weight below the ₹5 crore threshold.

Compare Before You Commit

Pick by Stage

  • Marketplace-only, just starting → GST software
  • Fulfilling orders yourself → + logistics aggregator
  • Running a D2C website → + payment gateway
  • Crossed ₹5 crore turnover → + e-invoicing

Frequently Asked Questions

What software does an e-commerce seller in India actually need?+

Four categories cover most sellers — GST/accounting software to file returns and reconcile TCS, a payment gateway if you run a D2C website, a logistics/shipping aggregator to manage couriers and NDRs, and (once turnover crosses ₹5 crore) e-invoicing software to generate IRNs. Most sellers start with just GST software and a logistics aggregator, and add the rest as they grow.

Which GST software is best for small e-commerce sellers?+

ClearTax and Zoho Books are the most popular for e-commerce sellers — both handle marketplace TCS reconciliation and multi-GSTIN filing. Vyapar is a good low-cost option for very small sellers who mainly need invoicing and basic GST returns. Tally Prime remains the standard choice for sellers who already use it for accounting and want GST built in.

Do I need a payment gateway if I only sell on Amazon and Flipkart?+

No. Marketplaces like Amazon and Flipkart handle payment collection themselves — you don't need a separate payment gateway. You only need one (Razorpay, Cashfree, etc.) if you also run your own D2C website and accept payments directly.

What is a logistics aggregator and do I need one?+

A logistics aggregator (Shiprocket, NimbusPost, Delhivery Direct) gives you a single dashboard to book shipments across multiple courier partners, track deliveries, and manage returns/NDRs — instead of negotiating with each courier separately. If you fulfil orders yourself (FBM) rather than using Amazon FBA or Flipkart Advantage, an aggregator is essential; at low volumes you can't get competitive rates from couriers directly.

When is e-invoicing mandatory for e-commerce sellers?+

E-invoicing becomes mandatory once your turnover crosses ₹5 crore in any financial year from 2017-18 onwards — and once triggered, it stays mandatory permanently, even if turnover later drops. Above ₹10 crore turnover, invoices must be reported to the IRP within 30 days of issuance.
